My bunnies currently have a litter box with a cookie cooling rack on top of it. This is because I don’t want them to step on their urine. However, I’m not sure if this is OK for them. Will it cause sore hocks? If yes, is there a way that I can arrange their litter box so that they don’t step on their pee and drag it everywhere?

No, a litterbox grid is fine. The bun isn’t living its life in the litter box the way buns caged on wire flooring do. And a litterbox grid is great for keeping urine away from the feet, that in itself reduces the risk of sore hocks.
