When I'm switching the buns in their cages should I put their own litter boxes in with them or switch them out? I'm going to try and start bonding in a week or two. It's been almost a month since her surgery!!

Only switch the bun. Leave the toys, the hidey houses, food dishes, blankets, whatever you have in place. If they are both healthy, then you don't need to worry about them using each other's dirty litterbox. That is where the scent is the strongest, so it's important that they get used to that. Expect territorial marking. But it's all a part of the process!
