We got a rabbit from a second rabbit (Have not tried to bond with first rabbit yet but they can see each other from their pen and hutch) shelter recently and he lunges whenever he sees your hand in his hatch/cage and pen, he loves pets a lot and has never growled, thumped out of anger or showed any other sign of anger or bitten us (except for once). However, he always lunges when he sees your hand but doesn’t bite and stays until you begin to pat him and he will make himself comfortable and ready to be patted. Is he actually just lunging for pets and how do I train him not to do this when he wants pats?

I think he just wants pets. It’s not so uncommon for buns to request pets with a bit of violence. It generally gets better with time, when he realizes that pets are not sth he has to fight for, they’ll come anyway. He’s probably still a little insecure around you, since he’s a newcomer.
I recommend you don’t pet him when he lunges for pets, since when an animal (or person) does sth that elicits a reward, the behavior is very powerfully reinforced and there’s a near 100% guarantee that it will be repeated. But don’t punish him. Just be kind. You can say sth like No lunging darling in a calm voice.
