My rabbit has been using my cat litter boxes. All the litter boxes in my house have equine bedding pine pellets, which I use in the rabbit litter box, so I guess it’s not surprising he uses their box. They dislike that he wants to pee/poop in it. I’m pretty sure it’s dangerous for Truffle, because I feed my cats raw food and I don’t want him to get near the poop.

Do you think using a top entry litter box would stop the problem? Or would he figure out how to get into that too?

I think your best bet is to keep the litter box somewhere the bunny cannot access, or block it off somehow. You are right in wanting to keep your bunny away from cat poop, it is loaded with dangerous bacteria that bunny can pick up when grooming himself.
